QuickBooks 1099 vendors not showing up: fix them by February 1

A vendor drops off the QuickBooks 1099 list for one of six reasons: it isn’t marked for 1099 tracking, it’s inactive, its payments sit in accounts not mapped to a 1099 box, it was paid by card, it was paid less than the threshold, or its payments are split across duplicate profiles. For 2026 payments the threshold is $2,000, and the forms are due by Monday, February 1, 2027.

The IRS counts what you paid during the year, so a bill entered in December 2026 and paid in January 2027 counts toward 2027.

What changed for 2026 payments?

  • The line moved to $2,000. The IRS says the minimum “increased to $2,000 and may be adjusted for inflation beginning in calendar year 2027.”
  • Rents moved too. Rents on Form 1099-MISC also start at $2,000. Gross proceeds paid to an attorney (box 10) stay at $600.
  • Some Intuit text is older. Intuit’s “Create and file 1099s” page (updated October 20, 2026) still says the below-threshold amount is “usually” less than $600. Use $2,000.
  • Corporations are usually exempt. That includes an LLC taxed as a C or S corporation. Attorneys’ fees are one exception.
  • Backup withholding overrides the line. You must file a 1099-NEC for anyone you withheld federal income tax from.

The deadline. Form 1099-NEC goes to the payee and the IRS by January 31. A due date on a weekend or legal holiday moves to the next business day, and January 31, 2027 is a Sunday, so the date is Monday, February 1, 2027. With 10 or more information returns in total, you must e-file.

How do you fix it in QuickBooks Online?

1. Find vendors not marked for 1099. Go to Reports, then Standard reports, and search Vendor Contact List. Select Customize, add the Track 1099 column, set the Deleted filter to All, and run the report.

2. Turn tracking on. Go to All apps, then Expenses & Bills, then Vendors. Select the vendor, select Edit, check Track payments for 1099, and Save.

3. Reactivate inactive vendors. On the Vendors list, select Settings, check Include inactive, then select Make active next to the vendor.

4. Find which accounts each vendor was paid from. Run Transaction List by Vendor from Standard reports. Select Customize, set the period to Last Year (or Last Calendar Year), add the Split column, filter by the vendor and run it. Where it says “SPLIT,” open the transaction; for a bill payment, open the bill.

5. Map those accounts. Go to All apps, then Expenses & Bills, then 1099s, select E-file, and choose to prep on your own. Confirm your company info, select the accounts from step 4, and select Add. Choose a box for each account. Intuit says most businesses choose Nonemployee compensation, Box 1 1099-NEC and to check with your accountant.

6. Add anyone still missing. On the Tracked for 1099 tab, check each contractor you’re filing for. For a missing one, go to Not tracked for 1099 and select Add to tracked list. Switch the dropdown to Non-reportable payments only to see what was left out.

7. Merge duplicate vendors. Go to All apps, then Expenses & Bills, then Vendors, and open the profile you don’t want to keep. Open the Edit dropdown, select Merge contacts, choose the vendor to keep from Into, and select Merge contacts. Restoring a merged vendor means recreating it by hand, so check the kept profile has the tax ID and Track payments for 1099 on.

8. Collect missing W-9s. Go to All apps, then Expenses & Bills, then 1099s, and open Recipients & W-9s. Select Create W-9 invites, use view to add email addresses (they can’t be edited later), then Send invites. The status shows Requested, and QuickBooks updates the vendor’s details when they finish.

If a vendor still has no tax ID, the IRS says to leave the recipient TIN box blank and that backup withholding may apply. Ask your accountant before you file that form.

How do you fix it in QuickBooks Desktop?

1. See every vendor. Go to Reports, then Vendors & Payables, then 1099 Summary. Set the 1099 options dropdown to All vendors.

2. Mark the vendor eligible. In the Vendor Center, open the vendor and the Tax Settings tab. Check Vendor eligible for 1099, enter the Vendor Tax ID, clear Vendor is Inactive, and save.

3. Check the threshold. Set 1099 options to Ignore thresholds to see vendors under the line. Thresholds live in Edit, then Preferences, then Tax:1099, then Company Preferences. If you see “Your settings do not match the current IRS thresholds” in red, select Reset to IRS Thresholds.

4. Map the accounts. Set 1099 options to All allowed accounts and double-click the vendor’s amount in the Total column. The 1099 Detail report lists the accounts used. In the same Tax:1099 preferences, open the mapping link and, in Map Accounts, choose a box from Apply payments to this 1099 box. Then set the report back to Only 1099 accounts.

5. Merge duplicates. Back up the company file and switch to Single User mode. In Lists, then Vendor List, copy the exact name of the vendor you keep. Right-click the duplicate, select Edit, paste the name, select Save & Close, then Yes to merge. Accountant and Enterprise editions also have a Merge Vendors tool.

6. Run the wizard. Go to Vendors, then 1099 Forms, then Print/E-file 1099 Forms. Intuit says you must be on the latest release for 1099s to print correctly, and QuickBooks Desktop 2023 stopped getting updates after May 31, 2026.

How do you check the list is right?

  • The count matches. Every vendor paid $2,000 or more by check, ACH or cash is on the list, unless it’s a corporation.
  • The totals match. Each vendor’s total equals its Transaction List by Vendor total for the year, minus card and PayPal payments.
  • Last year’s names are explained. Each vendor with a 2025 1099 who is missing now is under $2,000, paid by card, inactive for a reason, or a corporation.
  • Every vendor on the list has a tax ID.

Example. A drywall sub was paid $1,800 by check and $900 by credit card in 2026. Only the $1,800 counts, which is under $2,000, so no 1099-NEC is needed.

To check outside QuickBooks, drop a payments export into the free 1099 vendor threshold checker for 2026. It flags who is over the line, close to it, missing a tax ID or paid by card. If the same subs are coded to the wrong accounts, your QuickBooks Online job costing reports are off too.
